JFK is a more-emphatic version of the common JK acronym. It can stand for "just freakin' kidding," "just flipping kidding," or "just f***ing kidding," depending on the sender's mood and proclivity to swear.
People often use JFK after they think you've taken a joke too seriously, to try to get you to calm down and/or lighten up. Why a sender would think swearing at you is a good follow-up to hurting your feelings is ... well, it's anyone's guess.
